What I didn’t know was that all four of these problems were being regulated by the same biological system. And that system was living in my gut.

For most of my adult life, I thought about my body in separate departments. Sleep was one problem. Weight was another. Energy was another. Mood was something I managed as best I could. When things went wrong in any of these areas, I looked for a solution in that specific department — a sleep supplement, a new diet, an extra coffee, a better attitude.
What I didn’t know — what almost nobody had told me — was that all four of these problems were being regulated by the same biological system. And that system was living in my gut.
This is what the microbiome is. And this is why, once you understand it, most of what you’ve been told about health starts to look like it was missing the central piece of the picture.
What is the gut microbiome?
Your gut contains approximately 30 to 100 trillion microorganisms — bacteria, fungi, viruses, and other microscopic life — living primarily in your large intestine. This community is called the gut microbiome, and it is, by any measure, extraordinary. There are more microbial cells in your gut than there are stars in the Milky Way. They outnumber your human cells. They weigh, collectively, between one and two kilograms.
They are not passengers. They are participants in almost every significant process your body runs.
Your gut microbiome digests food your body cannot break down alone. It synthesises vitamins your diet doesn’t supply in sufficient quantities. It regulates your immune system — approximately 70% of your immune activity is coordinated in the gut. It produces neurotransmitters that govern your mood and emotional state. And it communicates directly with your brain, in real time, through a dedicated biological highway called the vagus nerve.

That last point is the one that changes how you understand almost everything else. Approximately 90% of the body’s serotonin is produced in the gut, not in the brain. Serotonin is the neurotransmitter most associated with mood, emotional regulation, and wellbeing. It is also the direct precursor to melatonin — your primary sleep hormone. Which means that the bacteria living in your gut have a more direct influence on your sleep quality and your emotional state than almost anything else you are currently trying to manage those things with.
The microbiome and weight
If you have ever eaten less and exercised more and still not lost weight — or lost it only to regain it — the microbiome is the most likely explanation nobody gave you.
Your gut bacteria regulate the two hormones that control hunger and fullness: ghrelin, which signals that you are hungry, and leptin, which signals that you are satisfied. When the microbiome is healthy and diverse, these hormones communicate clearly. When it is disrupted — through poor diet, chronic stress, lack of sleep, or antibiotic use — ghrelin misfires, leptin stops being heard, and you find yourself hungry when you shouldn’t be and never quite full regardless of how much you eat.
Gut bacteria also produce compounds called short-chain fatty acids (SCFAs) when they ferment the fibre you eat. SCFAs regulate metabolism, reduce inflammation, and help determine how your body processes and stores energy. When microbial diversity is low — which research consistently shows is the case in people who struggle with weight — SCFA production falls, and the metabolic consequences are significant and largely invisible to conventional calorie-counting approaches.
Research finding
Studies show that two people following identical diets can have dramatically different weight loss outcomes based solely on the diversity of their gut microbiome. The composition of your gut bacteria is a stronger predictor of weight loss than the calories you consume.
This is not a fringe theory. It is the conclusion of some of the most significant nutrition research of the past decade, including work from the Cleveland Clinic, the University of Washington, and the ZOE project led by Professor Tim Spector at King’s College London. The evidence is robust, peer-reviewed, and has not yet reached most mainstream diet advice.
The microbiome and sleep
Here is a fact that surprises most people: your gut bacteria operate on a 24-hour circadian clock — the same internal timing system that governs your sleep-wake cycle. They don’t just respond to what you eat. They respond to when you eat, when you sleep, and whether those patterns are consistent.
When your sleep is disrupted, your microbiome is disrupted. When your microbiome is disrupted, your sleep is disrupted. This is a bidirectional relationship — each system can damage the other, and each system can heal the other.
The mechanism is direct. Poor sleep raises cortisol, your primary stress hormone. Elevated cortisol reduces microbial diversity and compromises the gut lining — leading to a state researchers call “leaky gut,” in which substances that should stay in the intestine enter the bloodstream and trigger systemic inflammation. That inflammation suppresses the serotonin production that should, via the gut-brain axis, be converting to melatonin and signalling that it’s time to sleep. The cycle reinforces itself in both directions.
Research finding
Specific gut bacteria have been directly linked to sleep outcomes. Research from Shandong University found that bacteria such as Lachnospiraceae UCG004 promote better sleep quality, while species like Selenomonadales increase the risk of insomnia. Your microbiome composition is not just influencing how you feel — it is influencing whether you sleep.
The microbiome and mood
The gut-brain axis is the name scientists give to the bidirectional communication network between your gut and your brain. It operates through the vagus nerve — a remarkable structure that runs from your brainstem through your chest and into your abdomen, carrying signals in both directions simultaneously. Approximately 80% of the vagus nerve’s fibres carry information upward, from gut to brain. Only 20% carry signals downward.
This means your gut is talking to your brain far more than your brain is talking to your gut.
The vagus nerve
The vagus nerve is the physical connection between your gut and your brain. When it is functioning well — when “vagal tone” is strong — digestion flows smoothly, stress responses are modulated, and mood is more stable. When chronic stress, poor diet, or sleep disruption weakens vagal tone, everything from digestion to emotional resilience suffers. The good news: vagal tone responds to simple daily practices — diaphragmatic breathing, movement, cold water exposure, even humming.
The microbiome and energy
Persistent fatigue — the kind that sleep doesn’t fix and coffee doesn’t properly address — is one of the most common presentations of a disrupted microbiome. The reasons are multiple and compound each other.
When microbial diversity is low, nutrient absorption is compromised. Your gut bacteria are responsible for synthesising certain B vitamins and for making many nutrients bioavailable — meaning the nutritional quality of what you eat is partly determined by the quality of the community processing it. You can eat an excellent diet and still be functionally deficient in key nutrients if your microbiome is not able to extract and deliver them properly.
Chronic gut inflammation, which accompanies microbiome disruption, also directly suppresses energy by activating immune responses that redirect the body’s resources away from normal metabolic function. This is why people with low-grade gut inflammation so often describe feeling “wired but tired” — exhausted but unable to rest properly, with energy that is unpredictable and doesn’t respond to the usual interventions.

The microbiome and the rest of your body
Weight, sleep, mood, and energy are the four outcomes most people first notice when their microbiome is struggling. But the influence extends significantly further.
The gut microbiome regulates the immune system, which means it directly influences your susceptibility to illness, your inflammatory response, and your risk of autoimmune conditions. It influences cardiovascular health through its production of compounds that affect cholesterol metabolism and blood pressure. It affects skin health through the gut-skin axis. It affects hormonal balance, cognitive function, and the speed of biological ageing.
Almost every major system in the body has a relationship with the gut microbiome. This is why “gut health” is not a wellness trend. It is the emerging understanding of how the body actually works — and why so many chronic symptoms that have been treated as separate problems are, in fact, different expressions of the same underlying disruption.
Key insight
The gut microbiome is remarkably responsive — for better and for worse. The things most likely to disrupt it are: a diet low in fibre and plant diversity; chronic stress; poor or irregular sleep; frequent antibiotic use; alcohol; artificial sweeteners; and ultra-processed food. Research shows that microbiome composition can shift measurably within 24 hours of dietary change. The same speed of response applies to both damage and recovery.
What supports the microbiome
The science of the microbiome is complex. The practical implications are, fortunately, not. The same interventions that support the microbiome appear consistently across the research, and they are all accessible without supplements, specialist equipment, or significant cost.
Diversity of plant foods. Eating 30 different plant foods per week — vegetables, fruits, whole grains, legumes, nuts, seeds, herbs, and spices — is the single most consistent predictor of microbiome diversity in the research. Each different plant feeds a different bacterial community. Rotating what you eat is more important than eating large quantities of any one thing.
Fermented foods. Daily consumption of fermented foods — plain live yogurt, kefir, kimchi, sauerkraut, miso, kombucha — directly introduces beneficial bacterial strains to the gut. Research from Stanford University in 2021 showed that a fermented food diet increased microbiome diversity and reduced markers of inflammation more effectively than a high-fibre diet alone.
Consistent sleep timing. Because your gut bacteria follow your circadian rhythm, consistent sleep and wake times — even at weekends — directly support microbial stability. Irregular sleep disrupts the microbiome’s 24-hour cycle regardless of how many total hours you sleep.
Vagus nerve activation. Diaphragmatic breathing, moderate rhythmic movement, cold water exposure, and social connection all measurably improve vagal tone, which directly supports gut function, reduces inflammation, and strengthens the gut-brain communication pathway.
